Autodiscover pulling wrong SSL certificate

So today, a user wanted to configure his IPad to connect to our Exchange server. Normally I would enter their email address and password and that would be it. But for some reason, it's now asking to me to enter the server name field manually after telling it can't verify certificate. Entering it manually makes it work but I would like to avoid this step. So I did the Microsoft Remote Connectivity Analyzer and ran the autodiscover test and it came back with this...

ExRCA is attempting to obtain the SSL certificate from remote server mydomain.org on port 443.
ExRCA successfully obtained the remote SSL certificate.

Additional Details
Remote Certificate Subject: CN=www.mydomain.org, OU=Domain Validated, OU=Thawte SSL123 certificate, OU=Go tohttps://www.thawte.com/repository/index.html, O=www.mydomain.org, Issuer: CN=Thawte DV SSL CA, OU=Domain Validated SSL, O="Thawte, Inc.", C=US.
Validating the certificate name.
Certificate name validation failed.
Tell me more about this issue and how to resolve it

Additional Details
Host name mydomain.org doesn't match any name found on the server certificate CN=www.mydomain.org, OU=Domain Validated, OU=Thawte SSL123 certificate, OU=Go to https://www.thawte.com/repository/index.html, O=www.mydomain.org.

It appears the device is pulling a SSL certificate from our main company website and not getting the cert from our exchange server. When I launch EMC, go to Server configuration, under Exchange certificates, I see the correct certificate and the issuer is DigiCert, not the Thawte. What can I do to correct this?
