Exchange 2010 Archive Folder Limit

We have a customer running Exchange 2010 SP2 with update rollup 6, last year we enable the message archiving feature of Exchange 2010 and archived all emails that were older than 1 year and deleted anything older than 3 years. During the process of archiving, management requested us to create a personal tag that would allow only the CIO to select some specific messages and tag those messages so they would not be deleted before 7 years.

Everything was working as expected until last month when we received an email from the CIO asking why in some folders the top level folders had the policy not to delete messages for 7 years but the subfolders of those folders had the default policy which is delete anything older than 3 years.

Our understanding is that once you manually select a policy on a folder, all the subfolders of that folder and messages will inherit the parent policy unless you manually override the policy by applying a personal tag or another policy. This does not seem to be the behavior in this case.

We noticed the overall number of folders and subfolders in his Outlook are pretty large, currently he has about 3500 folders or subfolders and it seems that the managed folder assistant does not complete processing all the folders. We already ran the start-managedfolderassistant -identity "Alias" PowerShell but still it does not see to work because when we look at one specific folder we notice the subfolders and other folders below that specific one seem that were not processed.

We checked the managed folder assistant schedule and it is set to process all mailboxes every 1 day, the checkpoint is also set to 1 day.

Is there a limit to the number of folders or subfolders the managed folder assistant can reach or process?

Also is there a way to log what the managed folder assistant is doing? I've not found any information of the activity of the folders or messages being processed by the managed folder assistant.

Our archive server is running on a separate box from the mailbox server.

If anyone has come across this issue I appreciate it some help.
